Last night I upgraded to Yosemite and when I attempted to run CS3 it prompted me to update Java as well. I followed the prompts and downloaded it and then restarted Illustrator. It was a little slow at first (taking about 5 minutes to reboot) but eventually it opened and I was able to begin working on projects that I started before the update. I have not used Photoshop yet, but I'm assuming that will need a little time to reboot as well. But I don't think it will have too many problems. Eventually, I will upgrade to CS6 this year so I won't have to worry about these issues, but for now the Java plugin seemed to do the trick.

Apple has improved security by introducing their new 'V2 code signing' (it is a way to guarantee that the application came from the developer and has not been altered, infected with a virus, or damaged in any way). While Adobe is signing future updates with V2, some applications that are signed with the older V1 code signing may issue a warning: '<Adobe application> can’t be opened because the identity of the developer cannot be confirmed.'
